I have a 31 JC and recently had the steering box rebuilt. I now am having trouble keeping the boat straigt and when i put the boat into auto pilot it circles around to port.

I have already bled the whole steering system, do I also need to bleed the auto pilot???

I would re-calibrate the autopilot and see if that helps. Start with the dockside setup and than re do the seatrial.

No it should be affecting your steering when it is off, if your steering is not normal before engaging the autopilot than you have other issues.
